So you need to remember that when you do apply for residency, the certificate cannot be dated more than 90 days before your application appointment.  If it is, you'll need to get an updated certificate from your Town Hall.

...3 months, and when they've received their residency, they go back to the Town Hall to update their records with the residency number.  Once that's done, as you say, it doesn't need to be updated for 2 years.  However, there are other formal procedures for which they may need a Padrón certificate no more than 3 months old, in which case they would need to go to their Town Hall to obtain an updated certificate.
